Genetic Databases Update

Date: August 25, 2005 at 12:11:50 PM
Subject: TRANSFAC ® upgraded from version 6.2 to 9.2

We have made a significant upgrade to TRANSFAC ®, the transciption factor database. The new version has added the following features:
  • A new table containing data from ChIP-on-chip experiments
  • FACTOR entries from DATF (Database of Arabidopsis Transcription Factors)
  • Integrated latest versions of Match™ and Patch™ that can be used to search for potential regulatory elements in genomic DNA sequences
The number of entries in the database has grown considerably. Below are the current statistics:

Table Description Entries
FACTOR Transcription factors, proteins that regulate gene transcription by sequence-specific interaction with DNA, and their interacting proteins. 7520
GENE Genes with transcription factor binding sites (regulated genes) and/or genes encoding for transcription factors. (Also genes connected to one of our other databases.) 9151
SITE DNA sequences to which binding of a transcription factor was shown. 15643
ChIP-chip DNA fragments to which in vivo binding of a transcription factor was shown by ChIP-chip or related experiments. 1533
MATRIX Nucleotide distribution matrices for the binding sites of a transcription factor. 762
CLASS Transcription factor classes (leucine zipper, zinc finger, homeo domain ... factors). 57
CELL Cellular source of the proteins that have been shown to interact with the sites. 1915
REFERENCE Publications extracted for TRANSFAC entries (factor, site, etc.) with links to these entries and to PubMed. 11291

CGB Research account holders can access the TRANSFAC ® web interface.
